I think the NSA created a bunch of honeypot Tor hidden services sites or something like that. They also have been known to at least attempt to game the Tor network by forcing traffic through their government sponsored Tor nodes. Long story short, don't rely on Tor for anonymity from the government if that's the only thing you rely on. Tor is great for anonymity from many other entities, and possibly even other governments. But there are many ways to be anonymous, Tor just being a tool in the toolbox. Unfortunately many of those ways require you to be a damn paranoid to the point of no mistakes. Almost impossible.
