Natives lost for two reasons - technology gap and diseases. Both caused by lack of domestic animals on American continent. European technological advances were possible largely due to exploitation of horses, cows, pigs, sheep, etc. Natives had nothing. Also, due to a contact with animals Europeans developed immunity against some diseases. Humanitarian ideas were not very popular at that time. Natives, e.g. Iroquois, were not innocent too.
