I don't think these codes in manuscripts are all that difficult -- it's just that the people trying to break them are not all that bright. In past generations we had brilliant code breakers, but nowadays everyone depends on computers to do their thinking for them. The trouble is, computers are not very imaginative. They can't think outside the box.
