I have heard there is transparency built into this process, and I have heard that the entire proposal has been rammed through under cover of darkness a' la NDAA. I guess we will know more as events develop?

Heard? The regulations have not been publicly aired before their approval, and the FCC chair refused to testify before Congress! This is as bad or worse than the Patriot Act, or NDAA or Obamacare which no one was allowed to read either and has been an unmitigated disaster.

What I am missing are what are the negative implications of the Internet being classified as a Title II Utility? I understand the telecommunications industry gouging the consumer as payback, but what are other potential ramifications?

It's not secret. It's opening up for public comment very soon. This is pretty much how the FCC has always worked.
